Hi,
So I (US citizen) have been divorced for over one year. My child's (half-jpn)birth was not registered at the us embassy. My situation is complicated as is, but short answer, NO i do not see them anymore.

If my kid needs a US passport at some point in the far future:
What would I need to prepare for them?
I checked the embassy website and because of dual-nationality they would need some forms to prove relation to me.
If my kid doesnt get a passport would they still be able to enter Japan like a regular Japanese national or is this not allowed?

it sounds like if he doesnt get one he can never come to the states... I hope thats not the case.

Hi! I myself recently made a passport for my children, and this is a very difficult task. Our friends had an application for scanning documents, which simplified this problem for us.

I thought every kid born in the US could get US citizenship automatically. Your case is more complicated than usual, and it would be best to ask the embassy about it. They will tell you about all the possible options for you, and you will get more reliable information than just forum replies.
It's essential to be careful with a US visa and passport because you can easily get yourself in trouble with these documents. It's better, of course, to choose an official way of getting them not to risk getting detected at a idanalyzer.com somewhere in an airport.
