When I host the games on my server, do I have to include all the files of the zip? or just the SWF file?
Is it better to upload the file via the games admin section or via ftp?
And where should the files be located? If I upload them through the admin panel, they are automatically put in the OW_userfiles ---> mochigames folder

You need to upload only swf file, other files are not required for plugin.
You need to upload file via Admin panel, because during uploading it binds the swf file with the game record in the plugin database table. So if you just upload file via ftp, it won't be used by the plugin.
And yes when you upload it via Admin panel, it will be moved to the proper folder (ow_userfiles/mochigames/some_game.swf)
