Hi does anyone know the answer to this? I am looking to upgrade the plugin file notifications (manually) and was wanting to know whether in the process of doing so whether Oxwall will send any email notifications via cron.

Yes, it will. I don't think it will take too much time for you to update the plugin. So, no worries.
