I removed all languages and have 648 untranslated entry's in english i think most come from removed plugins and maybe some i deleted my self by accident while editing the language.
And there are lots of tables from old plugins, these i can just delete?

If i clean up language key and prefix and than add the missing ones via admin page (false ones should then not be displayed) i could just delete all empty entry's in value?

You'll break the software if you do that via database, you need a script to connect prefix, key and value tables and it's records in order to do that properly.
I recommend you to do that via admin panel via dev-tools
domain.com/admin/dev-tools/languages
