I would suggest studying up some already made themes and incorporate some of those elements into your design.
But you can always edit the CSS of a theme to make it custom to you.

but there is one problem, when the update comes, your hard job will be destroed :)
If you update the CSS from the admin panel then it shouldn't

No, if you just want to make color, images and width changes etc id suggest just doing css edits.
